我們公司也是，現在搞的很煩，我們的做法是用psexec的工具去搞，不過前提全公司的user環境要先設定好，但至少比一台一台裝來的快，不過最近skype更新的有點兇，所以逼不得已的話，你還是先用免安裝就好...

我們公司也是一般使用者只有 user 權限，我的作法是用免安裝版，放到 File Server 上，然後寫一個 bat 批次檔，再將 bat 轉成 exe 給使用者自行安裝。(用 bat to exe converter)

批次檔內容是先用 taskkill 去偵測使用者有沒有開 Skype，有的話強制 kill；
然後用 xcopy 複製放在 File Server 上的 Skype 免安裝目錄到 User 本機的某個目錄 (例如 C:\Skype)，接著建立捷徑到桌面即可。(建立捷徑的語法要 Google 一下)

好處是 user 權限可自己執行，即使未來版本更新，使用者只要再點該 exe 即可
缺點是若有版本更新，自己要第一時間放上新的版本到 File Server，不然使用者點 exe 只是重複 Copy 到舊版本而已。

另外批次檔內容我還有做一個事情是每次都會將本機 Skype 目錄更名為舊目錄，再建立一個 Skype 資料夾，然後從 File Server Copy 新的 Skype 免安裝版進來，而不是選擇用覆蓋的方式，因為怕 Skype 哪天檔案結構有變，覆蓋有異常造成 Skype 開不起來。
